I've been upgrading sites for weeks now, as well as dozens in the last 3 days and so far have not seen this at all. So something is unique about your setup that is causing an issue. If you can't load the site AT ALL, then it's a web server/.htaccess issue.

Send me your root login and password, as well as Jamroom admin login and password to support [at] jamroom [dot] net and I can check it out.

Sounds like you've got some things really messed up. Previously you could load the login but now you can't?

Now run the repair.php since it seems like JR is up.

Restart your web server again. And when you say "inaccessible" do you mean Apache is not loading OR the Jamroom site gives you an error?

You cannot have 2 cores symlinked into your modules directory at the same time. It doesn't matter what the link name is.
