Threaded/Nested comments with upvote/downvote function
Doable now.
The vote up/down could be an adaptation of the jrLike module, and the comment thread could be added into the item_list.tpl file.
Its all basically template work.

Just my 2 cents, but I'm not a big fan of threaded comments - not that they don't have their place. However, I find that threaded comments tend to encourage "comment discussions" - i.e. users responding to comments, rather then commenting on the actual item itself. In other words, comment threading encourages users to go off topic.
I know some really want it though, and like Paul has pointed out the vote up/down is already doable with the jrLike module, but real comment threading requires a "respond to this comment" setup, which the comment module does not support at this time. However, the Disqus module supports threaded comments:

I could not believe when I first saw how people care about up and down votes they get for their comments. They even visit the website again and again to check status of their comments. And also they like to discuss about their comments and get feedback from others.
I think this feature is a big plus or even a must for a community website.
Disqus Comments is a solution but who likes to outsource his own comments system.
